I own a 1999 eclipse gsx and I wanted to change my transmission fluid to the BG Syncroshift II but then accidentally drained the oil from the transfercase and added 1 quart into the case. After that I figured that it wasn't the transmission. Will anything happen if I don't drain the BG syncroshift II out of the transfercase and fill it in with the appropriate oil/fluid?

Check the recommended fluids to be sure, but in my 92 the transmission and transfer case both take the 75-85W gear oil so it shouldn't be a problem.
