Stereo Reset lead to new problem. Help.

I just replaced the battery in my '97 Eclipse GSt and the stereo said code. I put the wrong code in 3 times then I came here to read about it. I got the code from Mitsu. :dsm: and I let the car auto reset the code part. I put the code in and it worked, kinda. I only get music from the back right speaker. I can't turn the sound down or balance it out, etc. Also, on Tuner its the sound of the specific AM channel that in in tune with your RPM. (Don't know what thats called) When I play a CD its part of the CD with the above aswell in the background. I've been searching for the last few hours for a fix but no luck. Any help would be apprectiated. Thanks.

Can you rewrite this portion of your questioning?

I'm really lost when you typed, "When I play a CD it's part of the CD with the above as well in the background." Can you expand on that??
 
When I play a CD I get the RPM sound through the speakers and I get the CD in the background. And wheh I use the Tuner I get the RPM sound. A member in my area thought it might be a bad ground, so I'll check that out.
 
Today I was checking the connections to the amp under the seat and I say a few wires that needed to be tucked in so I pull the panel to the left of the glove box. While I was ther I checked to make sure all the connections to the stereo were in and bam!! I got my stereo back!!
