Rebuild, wiring issues

I almost have it back together. But I'm completely dumbfounded on this one.

So: When the battery is connected, the power windows, dome lights, and fans do not work. When I flip the headlights on, the headlights and the horn stay on and will not turn off, even with the key out, you have to pull the negative wires on the battery.

This is my question... does our alternator need to be grounded? because there are two mysterious black wires coming out of the harness where the alternator power wire is, and there is no obvious place to put them. Everything else is plugged in correctly.

I am going to test the alternator fuse and I need a new engine fuse, because I am pretty sure that's blown. Anyone with a similar issue? or any suggestions? I can post pics later if needed

EDIT: I should also note that the car starts and idles completely fine....

Check to make sure that you have the ground wire on the firewall hooked up.

There must be separate battery negative cables - one to firewall, other to under starter mounting bolt head. The alt ground is through it's housing and bracket.

Can the starter ground not go to the transmission bell housing? should be the same thing right? because that's where it's currently at...

Yes the starter mounting bolt goes through the bell housing. It's best to choose the starter bolt since the starter is where all the current is going so it has lower resistance.

So it is connected to the starter bolt. I replaced the alternator fuse, hooked it back up, and BOOM again. how do I troubleshoot this?
