Problem with installing my boost controller

Hi, i have a 97 eclipse gst with a small 16g turbo. I have looked at the other forums and my question has not been answered. To install my turbo you are well aware a J pipe has to be used that runs to the intercooler. When installing my mbc I noticed that there is a line that runs from the wastegate to the piping that runs into the intercooler. This line comes from the stock line that runs from the wastegate to the stock boost controlling system by a t bracket and then goes to a nipple to piping that runs into the intercooler. I also realized that there is one line that comes from the stock boost controlling system and goes to nothing, its not plugged off or anything, but this hasn't effected anything thus far. So my question is... what the hell do I do??? When installing my mbc should I leave this line running to the intercooler like it is now and just do everything the same? or should I eliminate it and plug the holes?
 
Id eliminate it and just plug it, or better yet, you could just remove that unit all together, once you have installed your MBC of course, its useless.
 
All you are going to need is a line from a pressure source going to the MBC and then a line coming from the MBC to the Wastegate.

Leave the stock BCS plugged in or it might throw a CEL.
 
But what about the hose that is running from the wastegate to the intercooler piping from the j pipe?

It could, this didnt happen to me on mine, then again, I dont have a 2G.
