No, you don't need the FMU anymore. However, the PortFueler should have came with an AFPR. Make sure that you've properly installed the new AFPR and that you disabled/removed the stock FPR.
 
No. There is no reason to run it while using an FMU since the stock FPR/FMU combo controls fuel pressure throughout vacuum and boost just fine. Maybe you could run a 1:1 AFPR with a 10:1 FMU in order to eliminate the stock FPR and have more control over idle fuel pressure, but other than that, I don't really see the point in it.

Using a 1:1 AFPR with an S-FMU would be ridiculous because a S-FMU is an AFPR. The S-FMU controls idle fuel pressure, and fuel pressure under vacuum and boost. The only difference is that the S-FMU raises fuel pressure by a 4:1 or 6:1 ratio rather than 1:1.
 
I'm not completely familiar with the PortFueler system, but I believe the black box is what controls your secondary injectors. Without it, the injectors won't operate at all; so yes, you do need the black box.
 
Oh... that black box. Again, I'm not too familiar with the Star turbo kit, but I'm pretty sure that box is a FCD. Does it say to connect it to wires coming from the MAP sensor? If so, then you probably won't need it. All 95s and a few 96s don't require a FCD or ML in boosted applications.
