When I was trying to remove the pulley off I had the cam gears locked in place and the crankshaft still spinning. After it locking up the pulley came out, I'm gonna assume I gotta do the timing over? But any reason for it to have done that?
 
Check the key way (yellow) and the dowel pin (blue)

Unless something broke, or you're missing a part (as mentioned) that never should have happened. It's not the timing cover you'll need to worry about, but the mechanical timing itself. You'll need to reset your timing after checking for the failure point.
