bad axle or cv joint?

So I've been pulling my transmission thinking I blew it up and when I was trying to remove my passanger side halfshaft the inner boot stretched and turned the knuckle inside. Is this a sign of a bad axle? I took my spare and it does the same thing when you stretch the boot out.
 
Avoid doing that, you will jumble the insides up, they are made that way. Does it click louder or begin to click when you turn? The correct way to remove the half shafts is to place a pry bar with enough length for a leverage advantage, behind the body of the cup closest to the transmission. Give it a firm jostle. Suspend the half shaft, or have a buddy hold it so it is straight and it will not bind, making it easier to remove.

When the ransmission went ( ithink its the trans) It free reved and wouldn't move. Eventually it went into gear but when I trn there is a huge clunking and popping in the right front.

If you were turning and heard clicking then its possible that the axle may be bad if the boot was ripped and there no longer is grease to keep the joint lubed.
