I was putting a new turbo setup on my car and I touched the manifold to something on the alternator on accident and it started sparking.

After that i couldn't get the car to start without jumping it, so I replaced the alternator and the 80amp fuse and I still have to jump it to get it started.

I recently just noticed a loose wire that isn't connected to anything, so i'm thinking this might be the problem as my friend said that wire was disconnected before so maybe I knocked it off with the manifold.

I am not sure where this wire connects to though..?

I believe that little plug plugs into your PS pump. To confirm, there are 3 wires together. 2 go to the alt (one plug, and one on the stud), and the other goes up to the PS pump.
 
That PS wire would not prevent starting but some other wire is almost certainly melted (probably alt to battery or battery to engine fusebox) or you blew out some component (hopefully not your ECU). Start testing voltages where they should be. Although this is for a battery installed backwards, it may give you some places to start testing as the voltage spike you created with your spark can affect the same things: http://www.dsmtuners.com/forums/newbie-forum/236439-oops-put-battery-wrong-help-asap.html
