Since they cut the factory wires and added in the aftermarket wiring you will have to trace the factory wires down one by one and splice them back together. First I would remove the aftermarket alarm wiring, and with that mess out of your way concentrate on getting the factory wiring back together. Chances are they just cut into the factory wire and not too far away is the other end of where they had cut. You will have to match up each factory wire according to its color, which hopefully the other end(s) are left intact.
 
OK I see what they did, that in that 3rd photo you have look at the wiring connector that is draping toward the floor board see it? That is the aftermarket wiring harness they installed, just remove the harness by clipping the ends off. Now see the connector right above it with the white zip tie, tied to it? That is a factory connector, the other end of that connector goes into the one in the photo that is all by itself on the very far left. (again referencing off the 3rd photo)

It looks like the connector that has the white zip tie tied to it has been burned? Look closely at that connector make sure the terminal is OK and not burnt in two. Unusual to see such a dark spot on a clean connector end but to the trained eye that spots it, it makes wonders what it is and why it is there? That is a White and red wire which if memory serves me is a power wire for the ignition or starting system. Maybe its dirt hopefully but, check it closely!

See the one harness that is draping in the 3rd photo? The one I pointed out, it is not associated with any colors that are like that anywhere in that area on the car so, just remove them all, we will start with that first. You see how they are a solid color, right? Those funky colored do not belong, nor are they needed. PO also used those weird wire connectors they are a dead giveaway that they are not original and have been added, use solid butt connectors or a soldering iron when making connections or repairs.

Now, here is the tricky part because as you see they have wired in a relay, so that can cause some problems later if it isn't fixed properly first. Chances are the relay is attached to some kind of power source for fuel pump or stater disable. That is the 2 most popular ways car alarms disable the vehicle temporarily. You have to pay close attention to that relay circuit and put it back like the factory had it. The best option is to work with each wire individually, make sure they all have a start and a finish to each wire individually.

Just think of a car alarm as a "kit". You have the kit that connects into the factory wiring. They have unplugged the factory wiring and plugged their kit into it. Your job is to remove the kit and put back to the factory original way. Normally it takes an hour or so to install a car alarm, sometimes 2 hours. Add the fact that you have to do a bunch of work to remove the mess of wires but you have to fix it. My suggestion is if you are not up to the task then get some help. It can be complex if you have never done any type of electrical work before so yes, it can become a project and yes certain electrical problems can randomly occur if not done correctly.
 
wow, Thanks for all the help Stars. I will start by taking that harness off and everything and then retake photos. This will help clean up the clutter so everyone can get a better look at the relay and get that straightened out.
