Okay so I fixed all the boost leaks and exhaust leaks. and now I have all of these codes for emission stuff but. I do not have any of that anymore and, I have noticed a small misfire when the car is at idle. It didn't do that before. My cel light doesn't work so I have to take I to be read every now and then.

Well i know what the codes are and whats causing them the real question is would these codes cause the car to run like crap. I have a cyclone manifold installed and it has no provisions for an egr and the 1g tb has more ports than the 2g. Also I have a down pipe that deleted the cat. So would all of these cause the car to run like it needs an o2 sensor or having other boost leaks?
 
You have to pull the o2 sensor out of the stream. once the exhaust passes through the cat, it is a different temp. with the cat deleted, its not reading the same temperature. so therefore it's throwing the o2 sensor off, causing the CEL codes. I'm not sure how you fix it, but i think they make a part for that, you have to install it when you put a turbo back on. try talking to someone who has more experience with these cars about it. good luck!
