Hey I was hoping to get some info from someone more knowledgeable than myself on this topic. I know of a awd 2g 5 speed transmission that is for sale with only 60k miles on it, apparantly the cars motor was blown in 2004 and it's just been sitting awaiting a new motor and the owner never got to it... anyways, is there anything I should look out for when I go to buy it? It's out of the car now
 
Check the oil, make sure it shifts, and if you could drop the pan and take a look at the valve body.

No valve body on a 5 speed...

If it's been sitting for that long my only worry is oil hasn't travelled through the gear set in a while, meaning whatever hasn't seen oil has the potential to rust. Aside from pulling it apart there's not a good way to tell, so checking the oil and making sure it engages and spins all gears. Make sure the t-case output spins as well.

Let's say there is surface rust on some of the internals, would you try to clean it up or just take it to a shop? I'm trying to save some money on my awd conversion I bought this car as a donor, previous owner had it disassembled and the shell sandblasted so it's completely stripped down

I'd clean it up myself, or at the very least inspect it myself. The current trans in my car is one I pulled apart, cleaned all the gunk off, inspected and reassembled. Granted everything looked very good in it and wasn't worn much, but it shifts amazing and has been flawless.
