I have a 96 gsx with a big 16g turbo, and a fmic. There is no vibration in any other gear except 3rd. It vibrates at all rpm's, a little worse at higher rpms. I have a ripped axle boot on the front left side. Can the vibration be a bent axle or maybe the motor mounts?

I would replace that axle for sure. A Bad one can cause vibration.
 
ya one gear only doesnt really make sense,but if you have a ripped boot anyway...
 
I had the same issue but in 2nd gear. Come to find out my tranny was really worn and the whole 1st and 2nd gear shaft had play it it causing it to vibrate/wobble. If the vibration gets worse and then starts in 4th gear as well, then you need to tear the tranny apart.
 
Ive had CV axles wobble before but not in one gear only, it does it at a certain

speed and keeps on wobbling till it slows back down.
