I was driving my 99 eclipse gs n/t m/t and all the sudden it just stopped driving so i towed it home and checked things out and noticed that the speedometer pinion was mission and i have reason to believe that it has fallen in to the gears if so what is the easiest way to remove it

Exactly what are you talking about? The speedometer gear, pinion seal, sensor? A photo of what you trying to replace would benefit us a little more.

Its the speedometer gear and when i removed the vss it wasn't there the only think I can think of is that it fell into the transaxle and now when i try to drive my car it'll go in gear but won't drive could it be locking up my transaxle

OK so if the gear is in the transaxle would it be a possibility of messing up the gears inside

Yes, it could also do more damage as well. You may have to dig in to see if anything else is wrong later. For now, take little steps, Start from what I have gave you and then work on.

No haven't had to much time to work on it could it be possible though that the half shaft popped out or broke

OK so i got the differential removed but can't get it to drop but I can see a few gears have been chewed up inside am I gonna have to drop the entire tranny to be able to remove the differential off the bell housing
