Super knoob question I know ecu related

Alright y'all so I want to run dsm link for my 2g since I will be swaping in a 6bolt soon. I know I need a 95erpom ecu and this is where my question comes into play. At our shop there is a customer with a 95 gsx, they are going to be buying my 7bolt when I swap in the 6 bolt. I talked to them about part of the deal being we switch ecu's and they were alright with that. However this is were things get fuzzy to me. I was unaware at the time that they had an auto car...now I know auto ecu's and manual ecu's are different but how different?? If I was to run dsm link on my 2g would there be a way of tunning around the auto ecu? or some settings I could change in the program to be able to run an eprom in my 2g even though the ecu's are from different tranny cars? would they be able to use my ecu in their car?

Sorry for the knoob questions but I am knew to dsm link and ecu's I have been using an safc+ maft and logger so far and was going to go with AEM EMS but now don't want to spend the 1k it costs for it. Thanks in advance.

Thanks for the info, I was hoping someone would be able to chime in. I guess if worse comes to worse we could just throw the ecu's back into the original cars and I'll have to deal with the random missfire code untill I can sort it out some other way.
 
The 97 ecu should work perfectly because he'll have the 97 CAS on your 7 bolt (providing it's all wired properly) and as long as you've got dsmlink you won't have problems with the 97 car, 95 ecu, 6 bolt combo and RMF codes. Should work out fine.

Edit: BTW, if you need the equiv of a 95 ecu with the 97 cas signal if you won't be using DSMLink right away, PM me and I can write you an eprom with the signal inverted.
