car won't start, msd flashing 3 times

I just did a 6 bolt swap amoung a bunch of other things on my car. Here's what the car is doing: Turns over fine but kicks to try to start every once in a while. Car is getting plenty of fuel. I definately think that it is spark related. I have tried so many plug wire combinations it's not even funny. The closest to startinig with the car the plug wires are:

number 1 plug to number 1 on coil pack (closest to water pump)
number 2 plug to number 3 on coil pack (3rd " " " ")
number 3 plug to number 4 on coil pack (4th " " " ")
number 4 plug to number 2 on coil pack (2nd " " " ")

After cranking the MSD dis-2 blinks three times which the book says intermittent input signal. Anyone have this code before and what was the solution. I know that it's tough to troubleshoot over the computer just didn't know if anyone had any insight on this code. Thanks in advance
 
anyone ever had this intermittant input signal three blink code on their MSD DIS-2?
 
i hooked the timing light up to each of the plug wires and turned the car over to ensure that their was spark going to all the plugs and their is. It does seem like it is not consistant however. I have two sets of wires, two coil packs and a COP that i have tried multiple combinations of each with no good end result yet. Really trying to scramble here to get car running because it is my daily driver that has been down for 2 monthes now and wanted to try to get it at least running and the gremlin out before heading back to work after new years.
