Just installed tranny and it wont start...need help asap (kinda long)

I have a 96 GST and heres what happned. About 2 months ago i'm driving to work and out of no where i hear this click in 2nd gear, a loud click almost like a sticky lifter but 10x louder. I also hear this in first, 2nd...through all the gears but its loudest in 2nd. I hear the click in neutral but it goes away when the clutch is engaged.....any ideas? So we pulled the tranny and after the car sitting for 1 month cuz my bi*** ass brother flaked out on me and i'm not exactly a car experct, we got it back in last night. (me and a friend of mine) My brother started to put the tranny in, it was mostly in but the rest needed to be put back together(starter, axles back in etc) so we did that last night, got it all ready to go. Went to start it up and i hear a click thats it. The starter is hooked up right but its not doing shit. One other thing, for u guys that know about this stuff. directly under the tranny there is a spot for about a 2in bolt that bolds the tranny to the block, we couldnt find this bold cuz its fully threaded. All the rest of the tranny bolts are only threaded half way. I went to the dealer cuz we couldnt find it (or there never was one) and he said there are only 4 so i bought all 4 and what do u know, its not it. So maybe someone can explain that. Another thing is, my friend said when the car is in gear he shouldnt be able to to turn the wheels(when the car is off) he was spinning them with one hand. He also said the flywheel should of been spinning as well, it wasnt. I have no clue, maybe u guys know. I have the crappy ass chilton but thats worthless. Sorry this is so long but maybe someone can help me out a little. or give me some insight as to whats wrong. Oh yea, your probably wondering what we found was wrong. A couple people said it was the throwout bearing, replaced that. I also replaced the motor mount on the cross member, it was shot to shit. We drained the tranny fluid and it all looked clean, no metal shavings or teeth...so i just replaced those 2 and hoped it worked..it probably wont....thanks
 
Yea, i hope that may be it. I thought about it but everything in the car came on ok but the battery light was lit so maybe thats it. Thanks
