The ecu that i was running the s-afc was burnt out so i put in a new ecu. My question is will my afc set-ups (hi-throttle, low-throttle, throttle point) trick the new ecu i installed or do i have to do something to make them work with the new ecu???

It should work just fine man...it "cuts into" the signal from the MAF to the ECU...so as long as the harness hasn't changed you should be kosher...
