UMMM I take it you want to removed the unwanted unused wires. But keep enough for the added functions of your car, while keeping it looking factory. If you have a new (or even old) harness. you could simply unpin the unused wires and then repin (or add a wire as close to the pin and solder/ heatshrink the connection) a new wire to the compenent of your choice.

This is going to turn into a "speghetti" mess fast FYI, so if you are not eletrically inclined, please seek assistance before beginning. Start at the connector of a component that is no longer used. Then just start following it back, unpinning as required.

When wanting to add a component, find a unused pinned wire with good lenght and pin it in to where it needs to go (or build your own using the above mentioned splice step). If you come to a area where you need to add a custom connector, MSD has Deustch connectors (SP?), that you used a crimp die and crimp your own lenght wires. Split loom tubing helps make it look factory as well (go with black not some eye catching color)
