I recently installed a homemade boost controller and after testing it out my car I found a problem. I have just an intake filter on the stock 90 talon (awd tsi) and the problem is the following: At around 3500 rpm the car just JUMPS to 5500 rpm then stops going and when I try to shift it just stays at that 5500 rpm like its bogging out. I have no idea whats wrong or even where to begin.

Just try using your common sense. Take off the homemade boost controller and revert back to the setup you had. If the problem goes away, you can assume you botched something with the boost controller. That would be the easiest place to start.
