I recently obtained a 1990 Eagle Talon TSI AWD, it was stripped and had quite a few things done to it, but the problem is the car is in peices. I have to put it back together.
I plan on putting the 4g63 in and turbo back in the car, like it was originally. And I plan on putting the 5-speed manual in.
Here's the issue, it came with two different ECM's, and seems like 4 wiring harnasses. (2 engine bay, 2 interior)

The computers that came with the car, I ended up looking up the part numbers, and got the information I needed, except I kinda guessed at if it was for a auto or manual trans.
On the bottom right of the casing for the ECM, one has a "A", and one has an "M", so I kinda just figured it meant auto or manual. Right or wrong?
Second question is, since I plan on going manual trans turbo awd, will the MD12-8625 work?
It seems like it's for automatic only, but I'm not sure if that would play into any drivability issues once I get the car running. I'd be prepared to probably get some MIL's, since the automatic isn't there, but I could ignore that until I could find a proper ECM.

The A and M don't directly relate to the transmission type. It's all in the part number.

MD128625 is for a 1990 Federal Turbo Manual FWD car but will work with in an AWD.
MD166255 is for a 1991/92 Federal N/T FWD car, Automatic or Manual.

There weren't any turbo automatics in 1990 for you won't find any ECUs for them. There is a difference in the 1G turbo car ECU's because of the engine differences between the automatic and manual cars.
