Ok so my 98 GSX is having problems (horrible idle, wont boost, all around runs like crap)and im pretty sure its because the guy before me wired the SAFC-II wrong, or atleast thats part of the problem. So i went on the Apex site to download the instrustion manual and its not telling me very much. I need to know what each color wire means and where it goes. Idk how anyone installs this with the directions they provide. Heres a link to the PDF instructions (eclipse info on page 20-21) but it doesnt tell you which colors the thottle and air flow signals are. Plus there are only 6 connections here and there are 10 or more wires.

This might help. It has pretty pictures too, which I always like. :)

Just make sure you verify wire colors with this in case your wire colors are different for some reason.

You might also want to verify your SAFC settings before you start checking wiring. Make sure you have the sensor type set properly and the arrow pointing North East.
