Ok...This happens when first starting the car and for the first couple of minutes driving.

When I hit the brakes, I hear a "click" behind the dash somewhere along with a quick flash of the interior lights and the check engine light. The CEL stays on for a few seconds, but will go off until I hit the brakes again.

I have a prosport gauge wired up white/amber so it changes amber with the lights on. When I get this "click", the gauge will go back to white and stay that way.

After a bit of driving, I won't have this problem. Does it have something to do with the battery losing charge(something drawing current?) while its sitting and needs the alternator to charge back up?
 
I have had the same symptoms on mine, but on the next day it just wouldn't start on me. It ended up being alternator. I mean I had the same stuff going on with the brakes. ABS related, or something. I would check your alternator. That would be advice. I know the car doesn't feel like the alternator took a crap, neither did mine. One other possible thing could be the ECU's capacitors leak or something, so the ECU could be going. Either way, good luck!

I was unsure what gauge it was. I got confused with the "wiring it to be amber, but it clicks and then its white"

So you hear this click behind the dash (must be a relay) the CEL flashes on, your interior lights flash, and your gauge lights turn back to white...

Well if you think something is drawing current as in a grounding, then do a parasitic draw test from your battery. (keep the car off and put a ammeter in series with the + on the battery and the + lead)
If youre drawing, I would say, somewhere over 2 amps or maybe even less, then something is drawing off your battery.

It does sound like an alternator problem though.

From personal experience, I have had a wire from the brake pedal ground out everytime I hit the brakes so the car would basically die at lower RPMs. Exciting.
