97 gsx Start Up Problems *### HELP FAST*

I just put a TRE Trans in my car last weekend, and now when I went to start it up the first time, it hiccuped a bit, and had trouble idling, but after about 5 tries to start and giving it gas when it would turn fully over, it finally holds an idle RPM. I thought this was caused by the fact it has been sitting for the better part of three weeks, bc when i started it about an hour later i had no probs getting it the first try.
But every time i let it sit for prob like 3-5 hrs or more(basically a cold start) it does the same thing. Hard to get it to fully turn over, and then hold an idle. The gas seems pretty much unresponsive until over 2500rpm when i try to give it gas to start up.

The only code i am throwing to my knowledge is a radiator temp sensor, that i sheared somehow while taking out/putting in my tranny. But i dont think this would cause my problem, but anyone have any suggestions?

It idles fine after i finally get it going, and when i try and start it from a warm block.

Someone told me maybe fuel filter, it could be starving it on startup?

This may be a long shot, but once I replaced my slave cylinder and installed a SST line for the slave.
So, needless to say, the intake was removed and the MAF unplugged.
I didn't plug my MAF in too good, and that caused hell to start when cold.
Also, when I would press the pedal, it would simply bog and run rough.
I unpluged it and the - battery cable for a few and put it all back together, and all has been good.
 
I did have trouble getting the MAF back together, I will give that a try, thatd be sweet if that was it!!!
