TMO III setup w/ auto ECU

Hey all. I got a VPC a while back and it came with an EPROM ECU. Further research found that its an AUTO EPROM, but I have a 5-spd.I recieved my TMO III 5-spd 91-94' chip, and was wondering if its compatible with the auto ECU? I want to know what provisions I need to make in putting this thing together.
