My first log, rich and knock in thrid gear.

I just used a pocket logger on my car for the first time, my car is pretty much stock.

In second gear I only had about 4 counts of knock, and o2 volts .89. this is on 15psi.

In 3rd gear I had 20 counts of knock, and o2 volts .96.

Why would their be such a difference? is third gear unsafe?

I will probably be easier if you post the actual log of a 3rd gear pull, from 2500rpm to redline. You will want to log O2, timing, rpm & knock.

I wouldn't really pay attention to the o2 readings. Mine was at .98 at WOT and I'm taking out only enough fuel to get it to be on the edge of knocking (my goal was below 1 count of knock over all RPM ranges). You may want to turn down that boost until you can get a tuning solution to keep the knock under control.
