Shifted from 2nd- 3rd-to 2nd and now there's horrible noise from Trans?

I had just fixed the fuel pump problem the other day, and now my GSX has been handicapped again.
I fixed the base timing in my car, and in favor of my newfound power, I took a buddy for a ride to let him see what the DSM thing is all about.
Well...I'm a new user of the TMO III Ecu mods, and Still getting used to how it works.Despite this, I was hammering out of first down the road with my friend, and studder shifted into 2nd, but it didnt go....EEssh. I finally got into 2nd, and reved out to about 6ooo rpm, well accidentally I shifted from 3rd gear to 2nd and now the car makes a horrible tapping noise.
I removed the timing cover to see if it had skipped a tooth or something, not the case. I re-set the belt just for precausion, only to find that the sound is still eminent. The noise changes/ quiets when I press the clutch pedal if that means anything...

Well, what do you think???
 
I am sorry, I wouldn't know how to go about with that. you see, I don't know how these trannys are, or how they work.
How would I be able to check the intermediate shaft bearings?
Is this what the "knocking" sound is? Did I bust the center diff perhaps?
I'm stuck again, tranny experts??

I dunno where the sound is coming from. Its so loud, and makes a klatter, like something its hitting. Maybe bent valves from overreving it? It still runs and shifts, seeing I had to drive it 2/10's of a mile after this happened. Still runs, still drives but making a horrible noise.
 
when you push the clutch, does your foot vibrate? it might be the throw out bearing.. and if thats the case, you are going to have to replace it, and that takes taking the tranny out.
 
Yeah the sound changes when I push the clutch in. Is the T.O.B. capible of making a "Klattering" sound?
The sound is hard to decipher where the source is exactly. It could be valves. I can verify by performing a compression test.
I did perform the Balance shaft removal using the kit. I also performed the procedure via the VFAQ method, and I thought it came out well considering the amount of oil pressure I am getting. (2/3's up the guage)
Is it possible that the oilpump could be making this sound? Theres no play in the oil pump timing cog.
This is of course frustrating, but I just hope that the engine is ok.
 
Hello, I also did the third to second thing one time when not paying attention and I was never able to hear it before. Then i heard it very softly when i would accelerate and it gets louder when i rev it or when i accelerate harder and can't pinpoint where it is comming from. Also it is like a clanking or clattering sound like theres a piece of metel spinning somewhere and hitting something.
