My alternator failed the other day, I replaced it and the battery aswell now the car starts, runs fine, SAFC powers up and works great although the windows stopped working, the locks stopped working, the obd2 is not reading anything (via logger) the radio does not come on, blinkers are not working, not sure about headlights have not checked them.......

most fuses seem fine, have not checked into relays but i was thinking maybe it could be one central problem being as it happened all at ounce rather than all these things ironically going at ounce.

Any help would be appreciated

Did you check all the fuses under the dash as well as in the engine bay? Is this 1g or 2g?

yup is a 2g, i replaced the alternator choke fuse and the other one right next to it but no luck, all fuses in engine bay fuse box are ok although have yet to check in car fuses or relays.

new update, headlights will not shut off..
