ecu question

how can you tell the difference between an automatic trans. ecu and a 5speed ecu.
my car is an automatic, but apparently a 5 speed ecu was put in with 450 injectors. i am having some problems with the car and i have narrowed it down to actually questioning if its really a 5 speed ecu. i have called dealerships with the part number, but they couldnt tell me anything. does anyone have other ways of finding out what it is?

does federal MT mean manual trans.?

I would assume MT=manual transmission and AT= Automatic transmision.
