97gst 99gsx motor

so im trying to figure out what going on with my car..its been down for almost a year now i have a 96 gst spydr and the crankwalked on me... was thinkin bout going to a 6 bolt but decided that its was too much of a swap for me to handle right now, so i went with a 99 motor, motor went in fine started it up first time with no problem let it run for about 5 mins and got happy and called it aday, that was around 2 weeks ago, got everything bolted up and started it again then it died after like 2 mins no gas... ok so i went and got 2 gallons of gas and it start back up so im trying to let it run to find out and make sure nothing is leaking or making noise etc. well there is a tapping noise and i dont kno where its commin from and when i stp on the gas i gan hear it n e more so im thinkin well maybe the trans oil is low, so b4 i cut it off i rev it to about 4000 to see if its still going into boost and out of no where it dies on me and hasnt started back up... the 99 motor was in great shape and when it was running it sounded great no surges ot n e thing... could the fuel pump have went up since it was sitting for so long with lil gas? could there be another problem? and where do i fill thr trans gear oil?
