6-Bolt Swap Nightmare

I recently purchased a '96 Eclipse Gs-T that had just recieved a 6-bolt swap. The previous owner drove the car for a mile after the swap and found out that the shop who installed the motor cut the rear balance shaft out and didnt put a stubby shaft in its place. So it had low oil pressure. I bought the car and installed a new front case and bsek. Well the car runs, but for some reason cylinder 1 and 2 are not firing. I checked the CAS, and the wires. They are fine, but the shop didnt switch the ecu pins. I switched the pins and still the same problem. I can unplug the injector harness to cylinder 1/2 or unplug them both at the same time and the car runs the same. However if i unplug cylinder 3/4 the car will choke itself out. I dont know where else to look at. Any help would be greatly appreciated.
 
Your injectors or the electrical system leading to them is faulty, check all the fuses and then take a noid light and plug it into the injector harness if the light flashes when the engine is running the injectors are fine and it is another problem.
