Auto to manual swap....can the car run better?

Ok, so i have a 1996 gst spyder and it has a T3/T4 turbo, manifold, intercooler, BOV, hard pipes, down pipe, exhaust, and an Apexi SAFC. I bought the car after it was swapped from an auto to a manual. It stil has the auto ECU though. Now...my mechanic told me not to push the car past 6000 rps because the automatic motor was not meant to rev the high.....but i have it pulling to 7000 rps with the afc. What my question is, is will running my eclipse with the auto motor to 7000 rpm damage it, or is it the same motor as the 5 speed model?

Same engine.
