For weeks now my clutch won't fully disengage. The only weird thing is that when the car sits for more than a few days the clutch will work properly for a little while of driving, then go back to not fully disengaging again. Any ideas? Fluid? Slave cylinder? Master?

Note: I possibly might be replacing my tranny with a new one and will have a chance to look at the clutch. What can I look for in a faulty part? Such as the throwout bearing or pressure plate?
 
Have you ensured the linkage is properly adjusted?
Do you have clean fluid? If not, I would flush it. Bleeding the system can get rid of and trapped air or water.
How many miles do you have on the present clutch?

If you answered yes to properly adjusted and clean fluid, and have low miles on the clutch, I would tend to believe it is your master cylinder.

When clutches get worn down a lot, they will exhibit weird engage / disengage problems, hence I would not just replace the master cylinder without more diagnosis. When you pull your tranny see if your clutch is outta spec. Measure the material thickness of the clutch material to the top of one of the rivet heads. I will have too look up the 1 g spec, but the 2g is .012" min. Also look for lose or broken rivets, severe smearing of the clutch friction material.

Bad throw out bearing: Noisy or feels notchy when spun by hand.
Bad pressure plate: All fingers not worn the same amount where the throw out bearing makes contact. Excessively worn down fingers.
