Clanking in my trans after new clutch HEEELLPP!!!!!!!!!!

So after putting everything back together, after i replaced my clutch, there is a clanking within my transmission. I KNOW FOR A FACT THAT MY FLYWHEEL, PRESSURE PLATE AND CLUTCH ARE ALIGNED!, But... my boyfriend noticed that my pressure fork seemed i guess..."flimsy" as he described it but a mechanic friend over the phone said that they shouldn't need replacing unless it is actually broken or has signs of stress. Now at a steady idol i have a clanking, but when in gear and driving it goes away also when the has been warmed up the clanking is less distinct. Haven't yet replaced the slave cylinder, this could have something to do with it.. but after that i don't know what else it could be. The only way to correctly reassmble the transmission is if it was stabbed right with everything aligned or else the trans wouldn't become flush with the motor. BUT it is!. Also while watching my tack stay at 1k i can hear my engine vary in speed almost as if i were touching the throttle ever so slightly... but im not. and the RPMs don't change! It feels like the trans and engine are on a different rhythm. ANY INSIGHT WOULD BE GREATLY APPRECIATED! IM AFRAID TO DRIVE IT UNTIL I FIX THE CLANKING! HEEEELLLPP!!!!!!!!!!

Does anything change when you press the clutch in? The sound part makes it sound like your throw out bearing. But I don't know about the engine seeming like it rev's up a little. Was it an aftermarket clutch and or flywheel? If it was was the flywheel properly steeped to mate up with the clutch?
 
Does the clanking get louder/faster as you rev up your engine? It only happens in neutral? I don't think it has anything to do with your slave cylinder. Other than the noise, Is the car driving fine? Is it shifting alright?

Be sure the noise is actually coming from the transmission and not somewhere else.

No change when i press in the clutch. The throw out bearing was replaced along with the pressure plate and clutch. Flywheel is the original wich was still level and showed no signs of stress. It is an Exedy (stock model) clutch assembly. When driving the sound disappears but is apparant at an idol, but sparatic, it doesn't have a rhythm.

Other than the noise yes it seems to be driving normal, the new clutch is grabbing great, no slipping strong pull when i accelarate like before.

Later after letting it idol for about 5 minutes (we're not for sure) but it could be coming from behind the transmission and maybe its the starter gears, but its hard to tell since it could jsut be echoing from the tranny making it seem to be coming from the back.

Though someone told me about a "pilot" bearing that is within the crank behind the flywheel, now the flywheel was only taken off to inspect and to remove a broken bolt(that problem was solved). we didn't inspect anything inside the crank. Is the "pilot" bearing on front wheel drive cars?
 
IT'S ALL OK!!! I FOUND OUT WHAT THE NOISE WAS!!

Thank god! It only SOUNDED like it was coming from the transmission. It was just my sub frame. i was using my subframe to jack up the car and i guess just compressed an old bushing.I had the car running and jacked it up and noticed the noise stopped, so i i put it back down and realized it was just vibrations not clunking.PHEW. So the vibrations were just echoing throughout all the trans making it appear to be from within it. i checked all bolts and they are as tight as they could be. i just need to replace the bushing. YAAAYYY!!.

now my radio wont work :( its asking me for a code.... oh well the sound of my exhaust is enough music for me.
