Using an aftermarket amp WILL allow you to use your dash tweeters/speakers. Unless wired wrong, or not knowing how to wire them at all, will they not work. Only when getting an aftermarket deck and using the deck leads/harness and bypassing factory amp will you lose the dash tweeters, and also sound inferior than stock. Also move the soundstage to the rear of the car, and if you have subs, it will overpower everything, which is the wrong way to have it.
So no you will not have a problem running the stock amp and aftermarket amp. This is actually what I would suggest, if you don't plan on upgrading the stock amp, because yes; the stock amp only powers the speakers. You have mentioned you have an aftermarket deck, if you already installed it, did you lose your tweeters? If so when you install that new amp to power the subs, you will see what I was talking about above. Get the MITAH adapter to use the stock amp with aftermarket deck. It WILL sound better/fuller than any aftermarket deck be a $50-400 one powering your speaks. I just know from experience.

And why make sound when you can go fast? Why not, we all have different plans for our car, i too once thought stock radio was fine, things change. It's nice to have some bump in the car, especially if you drive it a lot.
