Horrible misfire after doing research here

Ok, my car came out of the shop for new motor and misfire cyl 3 keeps showing up. I did a bit of reading and someone said to switch the injector harness. So I did, harness 4 to harness 3 and vise versa. Holly Sh*t my car got worse, even switching it back, my car starts to misfire and sound pops out of exhuast. My car now sounds like a loud WRX and will not go anywhere.


Please help. What can I do to get it back to normal again. I just unplugged the battery cable to see if the ECU resets again.
 
I would check the cam timing and make sure all sensors are plugged in. I would also make sure the fuel injector connectors and spark plug wires are going to the correct location.

Yeah, I replugged in the correct harness. I don't know how to check for cam timing and I assume that when the shop finish installing a new motor, they did all of that stuff. Would I had mess the timing if I switched the harness around. I was reading on someone elses thread on cyl. misfire and some guy advise the person to switch harness around to see if its the injectors thats not getting signals.

Bad idea.
