Weird electrical glitch. Need a little help

Well, the alternator on my GSX fried itself and I changed it yesterday...the battery was dead, so I used another battery to start it. It cranked up perfectly and the typical trifecta of lights that tell a bad alternator were gone.

But then, I noticed the windows didn't work, as did the radio, and when I turned up the lights, the pop-up headlights didn't popped up, even though they did lighted up. As did the dash lights. The mirrors worked too, as did the wipers. So, to resume, some electrical parts worked, while others don't.

So...I don't know what could be happening. I checked the connections twice, I checked the fuse box under the dash and they were ok...car starts up and alternator seems to be working perfectly.

What can it be? What else can I check? I hate electrical gremlins, and I was going to take it to a electric car shop, but since they are closed until monday I wanted to know if there was anything I could do.

Well you need to check the fuse/relay panel that is by the battery. The window fuses are there as well as the pop up light relay. As far as the radio goes if it isn't a fuse it is quite posible that you fried it.

If you think your car has electrical gremlin's you should try mine LOL. My car is annoying me enough that I may end up replacing the whole entire wiring harness when I paint it.

*Edit* I forgot to mention that the windows are labeled "WDO" and the pop up lights are the "Lamp" Fusable link.
 
I will check that fuse box. I forgot to check it. Also, the A/A is not working either :(

And the strangest thing is that my car didn't had any electrical gremlins before...I just replaced the alternator and now this? I don't know what could've happened...

It is quite posible that when your alt died it sent a spike right through your voltage regulator and fried some of your electrical components.

I take it you ment A/C, if so there is another little fuse box on the drivers side in the engine compartment by the firewall.
 
Well, I did get the trifecta of lights (Coolant, battery and another warning light on the dash) and the alternator never really died on me...I just took it off before it's final collapse.

And yes, I meant A/C, I will check all that stuff too. It's frustating that I had to wait so long for my parts to arrive and then the car is worse than the repair hehehe.

What about the relays? Is there a quick, easy way to check them like fuses?
 
Ok, I checked all the fuses and they seemed to be ok.

Now I'm really lost...could it be the relays or something really weird happened to my electrical system?
