I recently performed the final drive mod on my car along with a transgo shift kit. The only problem is that I cant tell a big difference in acceleration now that the new gears are there. To be honest It feels like the old gears are in there. The only thing I can figure out is that I installed the gears wrong. Is the small gear supposed to go on top or on the bottom, because my smaller gear is on the top, and now that I have two new gears and two old gears would it be possible to mix and match them to find the best pair for acceleration like one old and one new one.

I have no idea what this "final drive" mod is, but it sounds like something I need. I drive a 1995 AWD AT. I know to acheive a lower gearing effect, make the primary gear smaller or the secondary gear bigger. This knowledge comes from my days of swapping gears in the chaincase of a snowmobile, but same concept I suppose. Let me know some more about this product though.

Did you follow the instructions in that link above? It's been a little while since I've done this on my car but I noticed a nice change after the install. To be honest though... if you switched the gears by accident I'd like to think you'd have the opposite affect. That would be making it have better top end and less bottom end acceleration. Have you noticed a higher top speed since the mod?

I did everything the link said, and now after going back and looking at the link I noticed that the smaller gear is on top so that means that I did the mod right. I still dont understand why I cant tell a big difference. How much faster is this mod supposed to make me. If its a small difference like 1 to 2 tenths then I can understand why its so hard to notice, but I thought it was supposed to be 5 or 6 tenths of a second.

No, there's not alot of mods that can pick up that much time with this little work. You should expect the 1-3 tenths in th 1/4 improvement. With an UDP and Final drive mod I picked up about 3-4 tenths. Probably more like 3 tenths.
