The AT ECU should work, there are a few subtle differences in the wiring harness going to the ECU, but other than that it should work fine. I think the MT ECU has a wire to the ECU grounded, that goes to the tranny controller on the AT ECU.

As far as going from 98 to 95, the 95 ECU is OBD2 compliant. You will need to switch a few things around though to get them to work, because the 98 and 95 have different CAS setups.

And why bother with the conversion? The money spent on it could be spent on performance and make alot more of a difference than the tranny swap will. And there are people going fast on ATs. If I really wanted an MT, I'd buy a car with an MT(which I did), not try to hack one into a car that didnt come with it.

I have too much $$ and time into this car to sell it and buy a new one so I am going to do the A/T to 5 speed swap. I know someone that has 95 tsi that he is parting out and said that he will sell me EVERYTHING needed for the swap for $400 inc. tranny. Not only will this be cheaper to upgrade to than a end clutch, touque converter, and level 10 tranny rebuild but it will make my car much more fun to drive. I miss 5 speed.
 
I still don't get it, but I'm slow like that. Anyhow, from an ECU perspective, you are in good shape no matter which way you go. Personally, I'd get the 95 ECU from your buddy while you are getting parts off it. The 95 eprom ECU is worth quite a few bucks, and you will need one if you upgrade to dsmlink etc.
