General Difference in ECUs between AT and MT versions?

Ok, is there really any big difference between the federal 1g AT and MT ECUs?

I have had a couple friends who ran AT units in their 5 speeds with no noticable difference. Am I missing something here?

This is a total guess, but I would bet they're different since the injectors (among other things) are different. Other differences include the turbo and the cams. I bet someone on the DSM A/T list would know.
 
I know this, but some of my friends are even in the 12s, running 20+ psi on the AT ECU in his MT? LOL I dunno how to explain it.
