I want to replace my battery cables with 2 guage wire. The ground wire is no problem. My question is the positive. Can I run a heavier wire from the alternator to the positive post on the battery?
 
Yes, you need to tap into the stock alternator fuse/relay in the fuse box. Not sure where it is on a 2G but in a 1G, if you look at the outside edge of the large fuse box, you will see 2 terminals, 1 going to the battery and the other going to the wiring harness, ultimately to the alternator. Just run your wire from the alternator to 1 terminal (make sure you have the polarity correct with respect to the stock alternator wire) and then from the other terminal to the battery.

The key message here is don't bypass the alternator fuse in the process.
Using 2 gauge to the alternator is over kill since the wire isn't that long unless you have a alternator putting out > 150A. A 4 or 6 gauge wire would be fine with normal DSM alternators. Running a ground wire to the alternator bracket wouldn't hurt.
