The holes you are refering to are drilled into the TB from the factory to run the various functions of the throttle body. If you look at the back you will see that the holes are in line and below the ports in the top. if you look at the top you will notice 2 swells in the front and below the ports. these show you how far through the drilling goes. now look down the throat. there you will see tiny pin holes that receve the actual air.

look at port A2. see that there is a small cap at the top covering the down hole, and then another cap pointing down and diaganal to another hole in the back of the TB.

The holes in the back get sealed with the gasket because they are not needed for operation of the car or the throttle body. they are just left over from making it function properly.
