Can you hear it knocking or is it just registering on the knock sensor and pulling timing? The knock sensor will pick up noise from just about any larger metal object that is clunking around in the drive-line from tranny to hubs, and even some accessories can set it off.. My ac compressor causes me huge amounts of "phantom knock"
but first you need to determine if you're getting real knock or another object is making noise and setting off your knock sensor... It's just a microphone so it will pick up any noise in it's frequency range and relay it to the ECU, it's not always knock that's causing you a pain in the ass
Because of mitsubishi's over active knock sensor and it's circuitry in teh ECU that made me go with a stand alone, i hated being fast one second, then stepping on the gas teh next time and only having 5* of timing and building a ton of boost but not moving. I drove for probably the last 8 years with out a knock sensor, just this past fall i put in a J&S safeguard knock sensor and even it gets effected by the noises in the other parts of the car, just not as bad as a factory mitsu one does.

Did you torq you new knoc sensor to the proper specs? If it is to tight you wil have some PK issues. Could be lifters, a heat shield, any number of things that can make noise. Give you car a good once over for loose stuff and you might find it.

its weird it only does it some time, so tonight i put in my turbo timer and a narrow band o2 gauge(a/f ratio) and it knocked the whole way driving to the shop then after i put everything in it runs great and has only knocked like once, thats why im thinking it is somehting with the fuel system and something eletrical in the fuel system.

No lifters won't do it all the time, the A/C compressor wont' do it all the time and neither will bad ball joints, and they can all cause PK. I've found that more times than not, it is something around the engine making noise rather than real knock
I'm using a Haltech E6k stand alone, back when i installed it the only choises that would support a wastespark 4 cylinder was Haltech, Autronic and Motec. I chose haltech on advice from Sean Glazier as he was having great success with it. Now those guys run AEM because Jason Siebles came out did the setup and tune for free and sold them on his units. They are good units, but too complicated in some of the simple areas where they don't really need to be... I.E... Idle, Cold start, afterstart enrichment etc..etc... GReat boxes, but a PITA to get everythig setup on compared to most other stand alones...The plug-n-play is what's really selling them, if people had to configure them from scratch like you do even on AEM's stand alone (universal race model) then a LOT less people wouild run them becaus ethye wouldn't be able to get the car started for weeks

is the ac on your car hooked up? if not is it still there?
i had the same problem as you, turns out my a/c pulley was rattling on the compressor enough to show knock but not loud enough that i could hear. also as turboglenn stated if the a/c is hooked up and the insides of the compressor are worn that could show knock also

chances are it's a noise from somewhere on the engine like everyone else said, but I have seen odd knock counts like you describe from a car that had jumped 2 teeth on the timing belt

that sounds exactly like my car.
a while ago my car did the same thing...i replaced the lifters...it stopped...then it started again. then i blew my trans up...so i ended up going with full race. the trans sometimes gives me some chatter due to the LSD locking, which sets the knock sensor off, but after the chatter calms down, my car pulls no timing. for me its a necissary evil, because i refuse to pay 2grand for another trans, id rather see some timing get pulled, and still have a fast ass car.

The other day I thought something was going on with my tune, it was knocking out of no were with the same tune Ive been running for a while, and I later realized that my knock sensor had kind of vibrated loose because I dont like to torque mines down that tight, so I had to torque it a little further this time.
So basically, too tight Phantom knock, too loose phantom knock.
Mitsu knock sensors suck.

I wrap the threads with some teflon tape, then snug it up, keeps it in place without over tightening
