Factory alarm not disarming

I have a 97 gsx that I bought pretty hacked up and I'm in the process of reverting it to stock. This weekend my battery died. I suspected the viper alarm, so I removed it. Now I can't open my door even with the key without the alarm going off once the security light has gone off. Need to disconnect the battery to reset it.

The car's been acting weird before this weekend, I heard relay clicking from under the dash intermittently. This weekend I noticed it was coming from the half-unistalled viper alarm, and that's what prompted me to remove it. But scarier than this, a couple of times while driving, I heard a swarm of relays clicking all around the dash and behind me when the car went over a bump. I haven't been able to trace this one yet, but it might be causing the alarm issue. Two other factors: I have no stereo in the car (don't think the alarm system is tied into the deck though). Also, my passenger door pin switch is intermittent. But I don't see why this would cause problems, since it's fine in the closed position - it's only intermittent in the open position.

I bought the car without a remote. A remote might help me disarm the system, but still, as far as I know unlocking the door with the key should disarm it as well. Can you guys think of any reason why unlocing the driver's door would not disarm the alarm? Locking it with the key arms it.

Is there anything they might have hacked when installing the viper alarm that I didn't notice in the process of removing it? I removed all wires that were attached to the alarm, and made sure the wires that were tapped into were connected and taped off. There were a few questionable connections that I didn't see a reason for, but I didn't have time to identify the wires they were tapped into. I'm not a complete beginner with electrical stuff, but on this one I'm stumped. I just don't have time to trace every single switch and wire in the system... I searched the boards and got some ideas, but haven't found a case quite like this.

Is there a way to disable the factory alarm? Right now I just have the horns disconnected.
 
When I lock my door in my 95 with the key, it arms the alarm, but does not disable when unlocked in the door with the key. The only way I've found to disable the alarm is to manually walk to the rear of the car and unlock/open the trunk with the key. It may just be the way the alarm system is. ( I also don't have a working key fob programmed for my car.)

it is like this on my 91 Mr2T as well. I tihnk it is just 'old'.
 
Hmm the trunk thing is a good idea, I'll try that. I also can't remember if I tried the passenger door. I hear the switch can break off of the lock cylinder, I'll probably need to check that.
 
Ok, I figured it out, it disarms if I open the passenger door or the trunk with the key, so the problem must be with the driver's lock cylinder. I hear this is relatively common.
