Alright, I am trying to figure out what this thing is, I tried to unplug a vacuum hose from it to see if it was bad, but it turns out it was just glued onto it or something, cause the plug is very shallow and rounded. Also, in another pic, I am wondering what it is, it has connectors on it like something should be plugged in there, but there are no wires. Thanks.

Is this the turbo engine? I'll assume so. Not sure exactly what in the pic your refering to since you don't point to anything in it. The thing in the center of the 1st pic with the 2 bolt holes I believe is the manifold differential pressure sensor (which is interesting since I don't see the mount for it on the manifold - like you have a different manifold now). Behind it (with 2 bolt holes) I believe is the ignition power transistor unit. Could the vacuum hose you talk about just be the protective plastic casing around the wires? The unplugged thing in the 3rd pic looks like the engine coolant temp sensor.
 
in the second pics. The 1G mani, and engine dont use/have a spot for the 2G MDP sensor. So, if you are getting a code, "T" off the "P" line on your TB and stick the vac line into the nipple on the sensor.

In the first pic... is that under the coolant cap? or, where is that?
 
I am not getting a code for the MDP being unplugged, not sure if it is checked off on DSMlink or not, but it won't hurt anything with it not being connected to the vacuum hose will it? In the first pic, it is down below where the radiator hose goes from the head to the radiator.
 
if the first thing is on the throttle bodie then you dont need it, but keep it in so the throttle doesnt stick closed. I took mine off and the throttle stuck closed and took a good bit of pressure to initially open it.
