another balance shaft question

When I put my timing belt on I was unaware of the goofy balance shaft behind the oil pump. I did however, align the marks. Apparently that wasnt the way to go about it and now I do belive that it is not aligned properly. I know how to fix this, but my question is, does it hurt anything to run it while its out like that? I can feel a minor vibe while idling, but ofcourse it goes away when accelerating or cruising. I'll be fixing this problem before I drive the car again I just need to know if it has hurt anything. I did drive almost 500 miles on it before my tranny exploded ( Im getting a new tranny tomarrow.) Thanks

It usually won't damage anything mechanically, it just ups the vibration.
