timming at TDC/boostleak???

Hello, I have a problem I was doing a boost leak test and I brought the engine to TDC all the timing marks lined up just fine, but it wasn’t holding air and I heard a leak coming from the engine so I took the plugs out to see if it was getting by the valves and low and behold it was pressurizing #2 and air was coming out that cylinder once I pulled the plug. So I took the valve cover off to see what was going on with the valves and #2's intake valves are not closing all the way so I am guessing that the intake cam is off by a tooth? The thing is that all the timing marks are lined up? I don’t get it? Also I have a high idle right now at about 1000 to 1500 rpms. So what do I need to do? Could some one explain the run down of the procedure to bring the engine to TDC on the #1 cylinder just to make sure I am bring the #1 cylinder to TDC correctly. I did it like 5 times rotating the crank? Also I did a compression test and it came out 145, 145, 140, 140. So I don’t know what I am doing wrong. Any help would be greatly appreciated. Thanks guys
 
not all the valves are closed at TDC, dont remember which cylinders, but i know not all of the valves are closed at TDC....it is normal
 
are you shure because in the shop manual and VFAQ it says-

("Make SURE the camshaft sprocket timing marks are still lined up - this makes sure all valves are closed. If the marks are not lined up, some valves could be open, and the following procedure could bend valves.")

well i redid eveything this past winter, and when i was putting the timing belt back on, all marks were lined up, but i believe #2 cylinder valves were slightly open. The motor runs great and my timing is dead on, so i know i did it right, and i do remember that one cylinders valves were slightly open.....i beleive it was #2 because the piston was at BDC, #1 cylinders valves were closed becuase that was at TDC.....just my experience
