Im relatively new to the world of AWD and I purchased a 95 TSi Awd in December. I was driving the car for a month and I got a flat tire. Put a donut on it took it the next day and got a new tire. Later on that day i hear a loud whining from the rear end and start to smell burning rubber. i pull into the nearest parking lot and my rear wheels are skipping like hell. So I get it flatbedded to the my buddys shop and we realized it was the rear diff (when my rear wheels locked up taking it around the block). So i replaced it with a rear end off an eclipse (same gear ratios only difference was the new one wasnt LSD). So I drive it and I still hear a humming/whining noise from the rear end and i get a litle thumping too. My wheels skip slightly on sharp slow turns too. So do i just have horrible luck or is there something else that could cause it.
 
Sounds like you got a rear end off an automatic?The gear ratios between the Automatics and Manuals is different.
 
Rear end was off of a manual and had the same gear ratio written on the case of the differential..... as far as the center differential ... i dunno .... I was under the impressioon that there was only the front and the rear diff
 
I had same symptoms, and it turned out to be transmission related. Shaft Bearing failure. Check the oil in your trans for metal.

EDIT: Could be a center diff problem, as well.
