Engine shakes hard and wont stay running

i just recently put my tranny back in with new clutch flywheel etc. and i also did the basic step 1 tunin(egr block off, cap vaccuums etc.) when i try to start the car the engine rocks really hard. and it starts for a few seconds but runs rough then shuts off. could this somehow be timing or just shaking bad because its on stands????? im gonna try changing the plugs but im stumped. :confused:
 
my plug wires are cut to certain lengths so they should be right but just in case could you tell me how they should be coming off the coils. i didnt mess with any timing things i just really cleaned some stuff up built egr block off and blocked some vacuum lines.
 
Double check your timing just for the hell of it. It doesnt take long and it will eliminate it as a possibility.
 
the two timing marks on my cam gears are in the same position. like when one notch is a t 1 o clock so is the other one. is that right i thought they were supposed to match up when the rotate to the middle. the thing is i havent messed with the timing and am not real sure how to fix it. also a few months ago i had the crank-position sensor replaced and at first the plug was on top but now its on bottom. the car ran fine but now i did these adjustments and it is acting up

Intake should be at 9 o'clock and it meet the exhaust which is at 3 o'clock.
