I have a 1995 GSX. I am getting prepared to do a transmission swap. The VFAQ is for a front wheel drive 1G. Are there extra parts I need for the swap? Do I need a new rear end?

Yes, you need to swap the rear end. The manual and A/T cars have
different gear ratios.
 
why woudl one need to swap the rear end? woudl you have a better acceleration or better top speed if you left it?

Like VRC said, the auto and manual cars have different ratios. If you have a different ratio for the rear end than the front end you will shear your axles in the best possible scenario.
 
Other than Auto/Manual you need to worry about the year of 2G donnor car. 95-96 had the same ratios as 1g's all around:

-same rear end ratio (though you can not use 1G rear end)
-same transfer case ratio (you can use any manual 91-96 transfer case)
-same front diff ratio

97-99 cars had different gear ratios all around, so make sure that you do not mix and match between those years.
