Could it be the throwout bearing?

I just put in a new clutch and throwout bearing and while I was in there I shimmed the pivot ball. Now I am having a few problems the main one is a grinding, rubbing sort of noise that is coming from the tranny area during driving, from what I can find it sounds like a faulty throwout bearing since I am having a few problems getting it into gears sometimes. The other thing I have heard is that the throwout bearing could be sitting on the pressureplate causing the rubbing noise could this be caused by the washer on the pivot ball? Clutch engagement isnt real far off the floor or anything and the clutch doesnt slip or anything. Should I try to adjust the pedal assembly to see if the noise stops? One more thing could this maybe be the cv bearings or a wheel bearing? It almost sounds like a stuck brake caliper at times, if you know what that sounds like.

to check your clearance... put your foot on your pedal and barely press it down... it should move about an inch or so untill it has any real feel. you can also crack the bleeder screw on your slave and back the plunger all the way back into the cylinder and shake the fork manually to see if there is any play. it SOUNDS like a bad thrust washer- it could be improperly installed or siezed or who knows... either way- you know you have a problem so track it down before you ruin your input shaft.
 
What is the thrust washer? I have a spool in the tranny could this cause the noise? I really dont want to take the car back apart as I just got it together so this kinda sucks. Also how is it going to ruin the input shaft I thought it would just ruin the clutch? It warmed up alittle today and it started going into gear alot easier so I think the problems with going into gear has do with it being cold, but I still hear that noise.
